We found a rat snake in our Muscovy’s nest that she had been laying on. We removed the snake, but it was very large and had a horrible odor. When I opened up the coop, I could smell it even after the snake had been removed. The Muscovy did sit on the nest for a little while the next day but then abandoned the nest. Im not sure if it was because of the snake odor. I’m going to remove the nest. Should I also remove the entire area of pine shavings inside of the coop? I don’t want the smell to deter her in the future. I don’t notice the smell now.

Snakes put off a musky smell I have had them in my coops quite a few times but don't notice the smell till I pick them up to carry them off. You could try just removing the shaving in and around the area where you found the snake and see if that is enough.
I am trying sulfur and cayenne pepper mixed together to put at the entrance of the coop where the nest boxes are I saw this https://www.fresheggsdaily.blog/2013/08/snake-in-duck-house-6-tips-to-repelling.html It's suppose to be safe to use around our birds and hopefully I won't have to keep the coop closed up all season like I have had to do in the past.

Thank you for sharing. I will definitely try that.
